Researchers develop tools to control gut bacteria and map microbiome colonization

Researchers have made significant advancements in understanding and controlling the gut microbiome through new genetic tools and mapping efforts.

Scientists at Weill Cornell Medicine have developed molecular tools capable of switching specific genes in Clostridia—a class of bacteria that makes up approximately half of a healthy person’s gut—on or off. By using a chemical inducer to control a genetic switch, the team successfully regulated metabolic genes in both laboratory cultures and mice. This technology could eventually lead to engineered living therapies that deliver beneficial metabolites to treat conditions like intestinal inflammation, diabetes, and cancer.

In a separate study published in Nature Communications, researchers developed an integrated atlas of colonization factors (CFs) within the human gut microbiome. This atlas maps the genetic determinants that allow microbes to establish and maintain themselves in intestinal niches. By analyzing millions of genes across thousands of species, the study identified how these ecological strategies shift in patients with inflammatory bowel disease, providing a framework for understanding how microbial communities remodel during illness.
