Yucatán researchers sequence first ECSA chikungunya genome in Mexico

Researchers in Yucatán have achieved a scientific milestone by completing the first full genome sequencing in Mexico of the East, Central, and South African (ECSA) lineage of the chikungunya virus. The breakthrough was led by the EpicvacArbo team at the Autonomous University of Yucatán (UADY), specifically within the Virology Laboratory of the Dr. Hideyo Noguchi Regional Research Center.

The sequencing was performed on a clinical sample from an international traveler who arrived in Mexico presenting with febrile syndrome. Using Oxford Nanopore’s portable MinION technology and bioinformatics tools, the team successfully reconstructed the viral genome and established its phylogenetic relationships. This allows scientists to better track the virus's origin, mutation patterns, and dispersal routes.

This discovery is particularly significant for public health surveillance. The ECSA lineage differs from the Asian lineage that caused a major outbreak in Mexico in 2015. According to the Pan American Health Organization (PAHO), approximately 500,000 symptomatic cases associated with this lineage have been recorded in the region between 2025 and 2026. The ability to map this specific genetic profile helps authorities anticipate and respond to potential outbreaks.
